Opera would have an orchestra, not an organ, and voices. An organ is generally associated with church music. Think of the biggest, meanest, most hellish fire-and-brimstone preacher you can imagine... that's a better analogy for the toccata and fugue methinks...
Of course, this toccata and fugue was NOT specifically written as church music, though a lot of Bach's music was (he was a church organist and had to come up with new music every week). He just loved loud organ music I guess.

You're definitely right that it's a good piece of music though. Ah... I remember the Cure concert a few years ago, where their opening music was Barber's Adagio For Strings... how sublime...
